The City of Mequon, in concert with the Wisconsin Department of Natural Resources (WDNR), has worked to improve the area waterways by reducing the pollutants contained in storm water runoff. A pollutant loading study conducted of the area concluded that up to a 35% reduction of contaminants from the storm water as a result of the city’s efforts. As a part of these storm water efforts, the city has completed the WDNR requirements for their first storm water permit and is working to complete the requirements of their second permit. A summary of the storm water efforts is discussed in the city’s NR 216 Compliance Annual Report, which is submitted annually to the WDNR at the end March of each year. The City of Mequon also received their NR 216 Municipal Separate Storm Sewer System (MS4) permit for August 2022 through July 2027. The permit details requirements that Mequon and Thiensville must adhere to within their permit term. Major areas of requirements include the following:

- Illicit discharge detection and elimination
- Construction site pollution control
- Post-construction storm water management
- Storm water pollution prevention
- Total maximum daily load (TMDL) requirements and benchmarks for local waterways
